I have a question about energy damage type torpedoes (ie, new Phaser torp).

I know that the +phaser damage modifiers are what boosts the weapon but is it all energy weapon modifiers that affect it?

For example, in the skill tree, does the projectile weapon skills affect it at all?

It does also Traits like Superior Projectile Training.

So, energy torps are awesome because there are multiple ways to make their damage increased over non-energy torps?

They are indeed better than kinetic based torpedo's, because you can buff them together with your energy weapons if they are the same type like the Nausicaan Torpedo (Disruptor) or Agony Torpedo (Phaser) but if you look to increase your DPS put another beam or cannon on your ship instead of a torpedo.
