Greetings!
With the launch of Season 15 we are getting T6 Reputations, this are the once that will be the most important for you to upgrade for space:
Note: There are a lot of different builds out there and this recommendations are based on the most common used combinations, it might be completely different for you.
For Tactical/Engineers:
New Romulus
Dyson Joint Command
Gamma Task Force
For Science:
Nukara Strikeforce
Dyson Joint Command
Iconian Resistance
The following are also important if you run certain builds
Terran Task Force - Important for Phaser Builds
Temporal Defense Initiative - If you have the Cold-Hearted Trait

So as a Science Captain flying Cruisers, I would focus on Nukara, Dyson Iconian and Terran first, correct?
I mean, I have enough Marks across the board to work on all of them without concern.

Then yeah, do that. Sooner you get started, the sooner you finish.
EDIT: to further elaborate...
As Scarlett implied, if you've got the Marks, get cracking. That month won't grind itself. 
If you're short on Marks and can't decide which of the 13 tracks to work on, eye up your build, get a piece of paper, or Excel or some damn thing. Each time something shows up that came from a Reputation (Rep Trait, Weapon (either old-school or fancy-schmancy new T6 one), make a mark for that Reputation track.
Earn Marks for the ones you've got the most tic marks for.
