    For my Bajoran Interceptor I am currently at Commander (20) in rank. I am still using the phasers that came with the ship (Standard Issue). They seem to be gaining damage each time I level up. My question is, should I keep them, or just immediately replace them with Mark V gear, or simply upgrade them?

    If they are the kind that levels with you then you may as well keep them until you are able to use Mk XII weapons.

    Then once you are able to use those you have way more options open to you including ones that can be upgraded, rep gear, crafted, lockbox stuff etc. The free leveling stuff it comes with should do you fine until you get to level 40-50 ish, most content is not too challenging.
    No point looking for expensive gear when you'll only use it for a day or so.

    Sul is right, the auto-levelling stuff is perfectly fine until you're ready to get into the expensive road that is the endgame.

    It'll work just fine for all story missions and can get you through basic fleet queues.
