I liked the storylines of DS9's Children of Time and Enterprise's E² where the ships are thrown into the past and meet some interesting new characters.

Voyager: Year of hell, Shattered, Timeless and of course when the doctor gets his plot device Futures end parts I and II
Deep space nine: Trials and Tribble-ations, Little Green Men (I love Ferengi Centric episodes) and Children of time.
The Original Series: The City on the Edge of Forever and Assignment earth which happens to have spawned a few books about gary seven and his assistant as well as other time travel novels with his character and kirk which I absolutely love.
The Next Generation: The Inner light (although not technically time travel, Picard still lived the life of someone from the past that sort of counts!) but if I have to pick an actual temporal event I did enjoy Cause and effect. all hands abandon ship! spin spin spin boom!
Enterprise: I enjoyed Twilight and in a Mirror Darkly, while again not a time travel episode but the fact that the Defiant traveled back in time and into a different universe, also Terrans!
One could say the TNG episode of "Yesterday's Enterprise" is a temporal episode because the Enterprise C went through the distortion cloud and changed history.

Also, who could forget "All Good Things" where Picard is moving back and forward in time thanks to Q, a bit of a temporal fun eh?

Then there is the TNG episode "Parallels" where Worf is moving between parallel universes and then there was thousands of Enterprise's popping into one galaxy...

    Would Carbon Creek fit?

It's a story, but it does have a 'Butterfly Effect' feel to it.

It's the season 2 ENT episode where T'Pol tells Archer and Tucker about her ancestor and two other Vulcans crashing on Earth, and their adventures in cultural observation and assimilation in Carbon Creek, Pennsylvania in 1957.

    Good episode.

Eh, but that was not really a temporal episode, but more of story telling wasn't it?

Yeah, but it had the effect of altering Archer and Tucker's perception of the timeline by placing first contact with the Vulcans in 1957, not 2063.
IF the story is accurate. It also changes the creation and patenting of Velcro™. And it places a Vulcan on Earth for possibly more than 150 years from 1957 to our present day and beyond, and even beyond the canon first contact. While events may (or may not) have unfolded as related by T'Pol, it's Archer and Tucker's perception of historical events that has been altered by events in the past. Sort of a personal altering of time and reality.
