Currently, I thinking and researching builds for my ships and doing mission replays trying to obtain gear to complete the sets. Should I worry about gear obtained by doing the Delta/iconian/future proof mission replays or just focus on gear from the reputation system>?

The reputation gear is generally better. The Iconian Rep 3 piece is still one of the better sets in the game for a TAC. Usually the rep gear is better than the free stuff you can get, but the free stuff does give you something to use until you get it.

for the rep gear, besides the Iconian Space Set, which other rep gear is a must have?

The only things that come to mind is the Terran set disruptor weapon, which is considered so powerful it switched the meta from using +AP Locators with AP beams to using +Beam Locators while still using AP.

Also if you're using AP, grab the set AP weapon (the one that increases firing cycle haste, forget which specific rep it comes from).

Aside from those (and the aforementioned Iconian sets) nothing really comes to mind for general purposes.

Which is the best Armor set from reputation system? So Far I have the MACO Armor and the Iconian. thinking about getting the the temporal set

If we're talking ground gear, the best set (afaik) is actually mission reward gear. Romulan Imperial Navy kit and armor, plus the Na'kuhl Temporal Operative shield and weapon.

The former set gives +10% Energy Damage Resistance while Aiming and +30% Critical Severity while Crouching, the kit itself gives a bonus to Plasma as well as critical chance and severity, and the armor gives a bonus to Secondary attack damage.

The latter set gives a bonus to critical chance and severity, the shield gives a 10s invulnerability (once every 60s) when it drops below 10%, and the weapon is Plasma. Then you pick up a Plasma weapon as a primary (I favor a Plasma Wide Beam Rifle) and you've got synergy like crazy. Pack the Gambling Device for even more critical chance and severity.

Then you give (at least?) one BOff the Omega set for a team-wide critical chance and severity buff for more critical goodness, and one BOff the MACO set for another team-wide buff. I recommend putting the latter on your medic BOff, as that means they'll keep at range.

The Iconian set is also good with one BOff, as the AI does pretty well with Pulsewaves and the active ability is a team buff.

I tend to give the 4th the Jem shield and armor, but that's more because... why not?

Thanks for the info. I am going to take your advice for my Boffs. Currently, each on of my boffs are equipped with the Temporal Operative Set.
