Just stumbled across this - looks like it's getting some attention around the web.
Damage a ship enough and you might get the chance to board it and add it to your fleet. Probably should have been a built in function of the game!
Still has some bugs (its a work in progress) but looks interesting!

It'd certainly be interesting if you capture a few Fallen Empire ships! Pirate ships are mostly useless though, often quite a lot weaker towards the end of the early game.
