I just learned that Scotty was ordered to the USS Excelsior as the "captain of engineering" in The Search for Spock. Does that mean Spock held the rank of "captain of science?" Did Spock have his own command?
Would that mean there's also a "captain of security?" Are these questions ever addressed in the non-canon novels?

I do know that...
Normally, there is only one officer with the Rank of Captain on a Starfleet vessel, so that only one officer has absolute authority over their crew. Kirk's Enterprise was an exception, given the ship's pedegree, and with the exception of what I posted in the spoiler tag, Kirk's Enterprise is the only other mention of Captain's serving on the same vessel.

I do know that...

I got to check that out. Starfleet gave La Forge an ultimatum about his rank? I guess the logic is that they could use someone with that rank and experience elsewhere?

No, Kirk was just being Kirk, ignoring and breaking rules and protocol.
From what I gather from modern navies, on very large ships the XO may have the rank of Captain, but their position on the ship is still just "Executive Officer".
Logically, regardless of the rank the Chief Medical Officer or Chief Engineer holds, their position would remain Chief Medical Officer or Chief Engineer.

You think that was Kirk making Scotty "Captain of Engineering?" Captain of Engineering is the title given to chief engineers who hold the rank of captain. There really is a Captain of Engineering rank in real life.

Spock was a normal Command Division Captain, back than he was in Command of the Enterprise when she was used to train Cadets STII.
Scotty was promoted and moved to the Excelsior by Admiral Morrow, and probably after saving Earth from the Whale Probe, they did not care that much if there are actually three Captains serving on one ship.

Spock wears from the start of STII the white Command Division undershirt, so yes.
