I know this is a week old, but I think that the Temporal Agent (TOS) storyline makes the most sense. It explains why we're always dealing with time travel, why we're promoted so quickly and explains why we're so bloody good at what we do. Also TOS should do the Federation storyline, because it would be the best way to integrate them into the Federation (starting) storyline.
I do admit though that each faction has good storylines up until 30. From 30 to 50, the Klingons and Romulans sort of suffer because the story gets everyone together and it seems to be told more from a Federation perspective than the others. It sort of goes back to splitting up around the Dyson Sphere. Though I still need to drive both my Klingon and Romulan further than that.
