Star Trek: Voyager intro with Enterprise coming in on a close second. Deep Space Nine just felt too long.

My vote was for TNG - Best Theme song, love the fly-bys, Stewart's voice, just pure awesome. I really love the Enterprise intro (the look into the history of exploration) too, but it's my second because I have to watch it with the audio mute.
My gripes - DS9 is too long, Voyager's music is a close second to Enterprise in annoying theme song, But really like the flyovers in it, Animated Series is the Animated Series, and TOS is great and iconic, but loses it just because I grew up watching it compared to TNG, so it looked a little weak in comparison, which makes it third.

I always liked the remake of the Ds9 intro. (second version - in the later seasons - has greater movement because of the added rhythm) It somehow gives a great sense of importance and greatness. I like it. (there's a pop version as well, which is also nice)
Enterprise has a nice pop-sound, but I've never associated pop with star trek; I prefer classical scoring over pop-music.
As for TNG, though you got to love Stewards intro, its just too dated. Its way to slow for modern day TV. You can clearly hear it originates from a time that Startrek was a "TV show", rather than a "SciFi drama series".
The original startrek is a great exotic piece of swing. Great for nostalgic reasons and groovy sixties atmosphere, but it doesn't represent what I sasssociate with Star Trek.

DS9 first, Enterprise second.
I liked the DS9 one the most because I think the music was great and I completely agree with what Alex L said about it, it is so much more dramatic than the others I think it serves the point of the show well you get this great sense of scale and it really sets the scene well, nothing wrong with the TNG music other than the fact that it is used so much in Star Trek with little variation. For the people saying that the DS9 intro is too long it is only a few seconds longer than the majority of the others and did have the largest cast.
Enterprise would be my second favourite because I think it is really positive and up lifting and very unique. I think Roddenberry would really have liked it, you get a glimpse of the progression mankind has made and where it is going and I really think that the title song is very enjoyable and very much suits what the show was all about.
Also quite enjoyed TAS, I really think TAS was a good show and I liked the fact that the theme was similar enough to TOS yet had its own unique element to it.

I don't recall the intro to TAS entirely (saw it once, and it seemed to be very similar to TOS's), so I won't comment on it, and so far as TOS is concerned... was never a fan of the singing, sorry. I know the show is over 40 years old, but I think it's had its day visually, and while iconic, I can't enjoy an intro with such dated visuals.
Enterprise grew on me somewhat, but I agree with Alex that Star Trek intros should remain classical, and orchestral. Though it certainly does stand out from the crowd as a result of it's pop-like intro (and I did like the visuals of man's development through time, a nice touch).
The original Deep Space Nine theme did seem overly long, and frankly dragged. The beauty shots of the station needed something extra, despite the fantastic design. Fortunately it did get a re-edited theme, and a few more interesting visuals during the intro, which helped no end. I'm not completely sold on the score, but it's instantly recognisable, and the re-edit is far better than the original.
The Next Generation's intro is a classic, the score is fantastic, Picard's voice is legendary, and the ship zooming by the camera is Star Trek visually defined. It's old now of course, and today's shows tend to have shorter intros, but it's still entertaining to experience once in a while, and thanks to ILM, I think it's stood the test of time rather well. I don't think Star Trek will ever have a more symbolic theme.
Voyager (at least for the later series), is the only one not to have changed its intro at all, during its seven year run. I think that speaks to something, they simply got it spot on from the beginning. It may not be as grand as TNG's intro theme, but it's sweeping melody so perfectly suits the beauty of space shots as Voyager glides through it all so effortlessly. Voyager's theme isn't everyone's cup of tea, but I personally find it to be my favourite.
With the increase in computer graphics technology, I think Foundation Imaging did a great job showing us some of the more epic anomalies and vistas of space... and I still enjoy watching Voyager fly through the colour changing cloud.
My number one, but it was a close one with TNG.
