I think the Glenn brought those Klingons on board.
If you've ever heard of the SCP Foundation, I think this is a similar case. These ships - the Discovery and the Glenn - are mobile Black Ops research stations, likely operated by Section 31. They carry sensitive data, test subjects, and prisoners.
There's a reason Lorca kept that monster at the end of the episode; they were already doing research on it, it only escaped onto the Glenn after the total containment failure of all of the Glenn's test subjects, including Klingon prisoners and whatever Cronenberged the crew.

I think that is very plausible, especially when he said his mandate allowed him to do pretty much what ever he wanted. I see him as Sloan, but with the rank of Captain. Lots of interesting possibilities.
But I think the most interesting character relationships will be between Micheal and the first officer, and Lorca and his chief tactical officer.

Just got watching it there now, I'm liking it. Still a lot of questions going on but I think they're setting things up to showing a side we didn't see previously, a sort of we're still developing but we're not the Starfleet you know just yet.

What an odd episode.
We've got the nice cool new ship and it's nice to see things from the "bottom up" i think. That Below Decks episode of TNG (or was it Voyager?) was one of my favourite ever, seeing the ship from the view of the grunts on the ground.
But then there is this weird Section 31, or dare i say it Event Horizon thing going on where everything is just a little bit wrong on this ship. It's clearly got Starfleet things going on but what's with all the black badges and secret weapon/engine/teleport testing going on.
It may not be exactly like older Trek but i must say it's got me interested in the overall plot.
Bonus points for the following:
- hints of Spock, being the real son of Michael's foster mother.
- Captain has a pet tribble = WIN.
- the cadet was nice, but not annoying like that idiot Wesley was.
- i like the fact her old crewmates were not just "oh hey good to see you" or "we forgive you!". Some potential there.

General comments (also very subjective personal opinions which others may disagree with), but few specifically w.r.t to Ep.3:
*As it stands now, there are a few canon-plot holes (almost all trek series do), more get tacked on all the time.
*Obviously there's a lot that's not known and obviously Lorca exudes heebie jeebies,. I do like the darker theme.
*Got the later portion of DS9 war-feel to it (but better).
*Production and cinematography has been better than any other Trek (even compensating for the fact that older series are 'older').
I'm not really bothered by the canon inconsistencies or the "more advanced than TOS" feel to it.
It may not be the Trek we want, it may be the Trek we need, or worse the Trek we got.
Nonetheless, this is perhaps the best start to any Trek series ever in my [very personal, and humble] opinion. Whether they stay true to Gene's vision will be seen at the end of 15h, I will eagerly and patiently wait before judging Discovery.

One thing I didn’t like though was that we don’t really get those lovely sweeping shots of the ship throughout the episode like you used to get in the other shows. You don’t really get to see much of the Discovery which is a shame as with the better CGI it should look amazing.

I quite enjoy it. Jason Issacs did a great job in the other things ive seen him in and I feel he is going to be revealed as a "the ends justify the means" type of guy. The main actress is a bit stale though, kinda reminds me of t'pol from enterprise, just doesn't seem to care too much about her role. The wierd slug thing and the spores remind me quite a bit of the infestation from warframe though.
