After my first DPS league log I saw that my build needs some upgrading.
I never managed to give it more thought to my builds untill now so some help is appreciated.
I am now in the process of doing upgrades to what I have (for now I am working to get it all to M XIII)
I do have some recourses (EC,Dil, GPL,...) I can spend if I need to buy something.
I also have 848 Zen on my account
Who wants to assist me in this project?

I'm sorry I don't have more substantial advice. My builds are always copies of the peeps here, as close as I can get to them.
I spent a bit on dilithium, to get Pheonix boxes, to get the DOMINO. My losses left me with enough upgrade vouchers to never worry about upgrading again. So for me, at the end of the day, Phoenix boxes were the best way to spend what $$$ I could on the game.
** And, a lot will change as you get Rep gear. Prolly the fastest way to see an improvement.

There's a lot to unpack here, it looks like you're going for an Antiproton build yes?
I've sent you some Mark XII purple quality antiproton gear that I had sitting in my bank doing nothing. Its not amazing stuff but it'll be a big upgrade over what you already have.
I've sent over some more AP (antiproton) beam arrays that I'd recommend swapping out the rear torpedo and green Omni-directional beam.
I also sent over a Mark XII purple covariant shield array and some Mark XII purple Antiproton consoles.
That should get you going for now, it'll certainly help a little bit in the DPS department.
Okay so some build advice:
From the exchange buy some Energy Amplifier batteries. They come in stacks of 20 and cost about 100K EC per stack but you can replace one of the turret consumables in your ships device slot with a stack of them. When used they provide +20% bonus energy weapon damage for 10 seconds. Basically they give a very nice boost to your energy damage output for a short duration.
For now using the gear I sent over via ingame mail, I'd focus on doing random TFOs and picking up as many Reputation marks as possible. Random TFOs reward a random quality mark box that can be opened into any of the mark types, very useful when needing to build up resources.
As you go along level each reputation to T5 minimum via the daily projects (it'll take about 3 months for all them unless you buy them out at 3k zen each).
I know this is a lot to take in and I'll be happy to answer any questions.
Some long term goals
Here are some recommended long term goals to consider:
When you have the resources to be able to afford them, purchase some Vulnerability Locators (AP) consoles from the Fleet Dyson Spire. They cost 50k fleet credits and 8k dil per console but are well worth the slot. These consoles improve your critical chance by about 1.2% at mark 12 and boost Antiproton damage by about 25% per console.
Once you have them these can replace the Antiproton mag regulators in your tactical console slots.
All told it'll cost you 150k fleet credits and 24k dilithium for 3 of the consoles.
Upgrade your gear as you are able to Mark XV, Ultra Rare quality will do just fine if its easier. Making any item gold quality is quite expensive.

My two cents: spend the dil on the phoenix boxes and buy phoenix upgrades. Use them to upgrade gear to max Mark (don't worry too much about getting them to gold). And do it THIS WEEKEND (upgrade weekend) :-). Most normal gear should only take a few upgrades with the double upgrade points to get to max level.
As to acquiring more dil for those boxes: make sure to queue up Ferengi Admirality every day. I skip or 'dummy' (just put a single ship in, dont mind if it fails) anything except the ones that pay out Dil and the 'x out of 10' missions. That way I generally progress one 'step' (out of the ten) per day. 30k bonus Dil every 10 days.... Combine it with the 'hand in contraband' Doff assignment for 2k Dil a day. Takes only a few minutes each time.
And work on the reps, every one that hits level 5 pays out a big dil bonus too.
With daily endeavours my main gets in more Dil a day on average than she can refine (1M and counting)...

Short terms if you are sticking to the AP weapons and you do open any Phoenix packs i would get the Voth Phase Decoy for 1 VR token this gives +20% AP damage and +5% Max Hull and the Crystaline Absorption Matrix 1 Rare token gives +19 energy damage resistance and +19% AP damage.
The Temporal Rep gives you the Chroniton Beam Array this is AP based as is the Iconian Rep, looks like the Zhat Vash Omni on the back any reason why or just you lucke out on it i would get a crafted omni or the ancient one from Sphere of influence on
do you have last years anniversary ship as that also has a console on that you can slot in Aligned Antiproton Shielding that also add +17.1% AP Damage and the same in shield cap.
Doffs Boffs and Traits all play a part in your build look at some the build check out other builds you will see whats posted to help people and then throw up what you got and we can advise more.

I actually never took the time to properly fitted my ship with the best possible device’s or weapons but I will make some time to build it up properly.

Before I try other things or do something wrong, are there some more advices you can give?
Your DPS is always going to fluctuate based on the sheer amount of variables that can occur, for example if there someone in your run pulling a lot higher damage and killing things very fast its going to negatively impact your overall DPS. Another factor is managing your cooldowns effectively and how well you fly your ship.
A good example of managing your cooldowns effectively is consider this scenario for an ISA run: At the start you want to hit the highest damage possible in order to kickstart your dps numbers. This is called the DPS spike and will be 1 very high burst that will drop and level out at the TFO progresses. In order to keep this number from dropping really low you want to keep outputting a high amount of damage but you don't want to channel everything you have (i.e consoles and BOFF powers) into one single volley and then spend the next 15-30 seconds on cooldown for everything. That will negatively impact your overall performance.
A good example that you can look at is my Power Rotation trays on my most recent Legendary Ambassador build near the bottom of the post. You can see I have my BOFF powers and my console clicky powers divided up into 3 trays (I make use of macros but you can manually click the powers if you prefer) I have my common powers bound to my spacebar so when I hit my spacebar I get all those buffs in with each press sequence and then my weapons fire.
The primary rotation is my BIG DPS spike rotation that I use first and then you'll notice I have a secondary rotation that I use to keep topping up my damage output until my primary rotation comes off cooldown and I can use it again. This is where the management part comes in. Sometimes I don't always want to use every power and ability in my main rotation so I will use what I feel is needed for example I'll use tray slots 1 - 6 and then keep the other slots for later use.
It comes back to that effective cooldown management. This is aided through the use of powers like Aux2Bat or Photonic Officer, alongside traits and other passive bonuses. I hope this makes some sense tim, I know its a bit technical I'll be happy to answer any questions you have.

I always placed my device and boff powers on my tray in what I believed were the most logical position or (for me) the most logical categories placed together on the tray.
Maybe if I post a screenshot of what I have on my tray, can you advise on how I make combos and more important, how I make those combos bind to a singe button on my keyboard?

Sorry for the delay Tim, I've been bogged down with real life! Having had a look here's my suggestions for your BOFFs:
Lt.Cmdr Universal Science -> Tactical Officer with following powers:- Beam: Overload III
- Torpedo: Spread II
- Tactical Team I
Lt. Tactical with following powers:- Distributed Targeting I
- Kemocite-Laced Weaponry II
Cmdr Engineering Miracle Worker with following powers:- Mixed Armaments Synergy III
- Narrow Sensor Bands III
- Let it Go II
- Emergency Power to Weapons I (Use this in conjunction with Emergency Weapon Cycle trait)
Lt.Cmdr Engineering changes powers as follows:- Reverse Shield Polarity II
- Engineering Team II
- Emergency Power to Engines I
Leave the science station ensign station as is since Hazard Emitters I is useful for getting rid of DoT (Damage over Time) effects.
Moving onto your power rotations, using the above recommendations I'd suggest the following:
Tray 1: Go Down Fighting (Use in conjunction with Good Day to Die personal trait, this allows activation at any time), EP2W (Emergency Power to Weapons) Kemocite-Laced Weaponry, Torpedo Spread II, Beam Overload III, Narrow Sensor Bands III, Mixed Armament Synergy III, Attack Pattern Alpha, Tactical Initiative.
Tray 2: Reverse Shield Polarity II, Tactical Team, Vulnerability Scan, Energy Amplifier Battery, Let it Go II, Engineering Team II, Emergency Power to Engines I, Brace for Impact.
Tray 3: Various clicky console powers with Reputation powers (from T5+ reps) Delta Alliance Beacon, Red Matter Capacitor, Weapon System Efficiency Cruiser Power (You should always have this up as it reduces weapon power cost for you and allies).
