And the discussion can continue, as I have just seen most of Star Trek prodigy and there we have Admiral Janeway in direct command of the USS Dauntless in an active mission with also away mission duties.
So now we can assume that the admiralty in the Star Trek world are nothing like real live ranks in the navy etc …
We can just assume that an admiral rank is just a flag officer function with any duty involved …

Well after Prodigy we can see that they don't feel the need to protect their Admirals. Also Janeway is the 'Captain (Position) of the ship rather than having an Admiral and a Flag Bridge with a Senior Captain on the regular Bridge (usually known as a Flag Captain) like I see in every other Sci-Fi media with a character above the rank of Commodore.
In STO I like to think that I am designated to a special response task force that was given a stupidly high rank to get away with whatever I want and go against anybody below the President. It's silly and I usually keep my character at Captain pips to 'avoid rousing suspicion' on deployments.
Starfleet seems to be alot more lax about what it's senior ranks do and for all we have a Flag rank we are basically treated as a junior Captain/senior Commander. Like we get Captains and Commanders from all sorts of organisations telling us what to do. It also makes it silly just how little work it take to get to Level 65 with the theoretical power we are given by that point and who we go above in rank.
We can wish for a reboot with more sensible ranking and promotions but that's probably not going to happen know Cryptic. Maybe one day a new Star Trek game will launch from someone new with a better ranking system and a more sensible ship allocation system but with the perceived chokehold STO has on the area that's unlikely to happen unless they are in the community and seeing the complaints and getting Paramount to agree to another game while taking away profits from the old highly profitable game.

Yes a vice but still admiral. In normal circumstances no afmiral is in direct command of a starship as being the captain of that ship with an admiral rank.
I never mentioned that it had to be a fleet admiral or anything in my last comm, just an admiral doing a captain’s job.
I think I agree the most with ravensplat’s remark on this.
We can assume that an admiral can be in command of a starship of a flagship in function of a special task force or whatever they want to name it.
Any missions that go beyond the rank of captain to fulfill. That can be the most reasonable explanation in the whole Star Trek story.
It is just my thing that I need the story to be as correct as possible. Maybe a neurotic disorder of my part I think

I don't consider anything after Nemesis to be cannon anyway.
It doesn’t even have to be canon of any of the series or the game, an admiral is an admiral, in any Star Trek theme. That is my thought.

But it's not just you. As I've stated before, I'm right there with you, and like most I've just had to keep my Captain's Pips & title, while ignoring the NPC's calling me Admiral.
I'm sure to some of the devs the phrase "It's just a game" applies here. But they're working with an IP with a fanbase that will pick even the smallest canon inconsistency apart. Some of these devs claim to be fans of the IP they're working with. I'm still surprised they decided to go the route of rank being tied to level after you reach the rank of Captain.
I see it this way, although I'm not a programmer, they added ranks to the game. There's no reason they can't remove ranks and come up with an Admiralty rep grind. Add some perks to it, if you go through the rep grind you get the rank and access to the Admiralty system.
Just solved two problems at once.

I think the game brought this on themselves. I think other old MMOs have this issue, topping out in rank, than what. They probably think it's good PR that every customer can be a flippin' admiral in a week on the one hand, but now they're stuck with us.
My understanding is that admirals don't normally command ships, but rather groups such as a task force, or perhaps a mission which could have a single vessel assigned. In that case the actual captain and effectively ship are at the command of the admiral, but tradition being what it is, there's still a captain. The admiral goes with the mission, the captain goes with the ship.
Along this line, I snicker at the what seems to be common situation of some off the wall Commander, or Lieutenant even giving one of us player Fleet Admirals orders to go talk to some locals or similar thing. Seriously? Have your boss come see my assistant... Realism and canon are what you make of it in the game. We certainly don't get treated much like admirals.

Just solved two problems at once.
I am surprised they didn't see this coming with how combative fans are to anti canon things in shows. What I find especially weird is that we weren't even give a rank of Vice Admiral or Rear Admiral but Fleet Admiral. That is a rank higher than that of the the sort of person you put in charge of the entire Neutral Zone. A Rank which is equivalent to that of the Commander of the entirety of Starfleet. The equivalent rank in the British Armed Forces at least is a rank that is not used outside of wartime (Admiral of the Fleet in the Royal Navy, Marhsall of the RAF etc.) to denote the supreme commander of that service for the time of the war.
Expanding on the Rep into Admiralty system. You get Rep point as you go and once you reach enough (Maybe equivalent to one or two completed Reps) you unlock the Admiralty system which is then used to get your Admiral ranks rather than them just being given to you. Could be added that if you are an Admiral you can pick what rank you want to be addressed as (No forced promotions from Captains)
Maybe then if you have a high admiralty rank you can lead bigger teams on special Admirals missions just for this purpose. Normal teaming isn't stopped but a new mode, maybe a longer, Koybashi Maru style TFO where you face off against waves of enemies and it gives out much better drops and more marks or something to make it worth it. Uses the idea of Admirals leading a Task force rather than a single ship and maybe some fighters as the leader gives out commands on what to prioritise and stuff. Of course Captains can ignore it but maybe more marks are given out to ships that destroy the signalled objectives.
Of course now I've said this Cryptic can't use this idea because they need original ideas but I'm not that worried as this is far too much like common sense for them to try and do.

You are certainly right that most of the time an Admiral will command a mission and if they had a single ship mission unless it is a serious diplomatic incident a senior captain would be dispatched instead. From most of the book I read an Admiral will be assigned to a Battlecruiser/Battleship/Carrier which has a secondary bridge which is designated the Flag Bridge for the designation of their stay and the Ship is called the Flag Ship while the Ships captain is called a Flag Captain to denote that they are keeping the Admiral alive. From here the Admirals staff will help to command the entire fleet/task force and giving larger scale orders like start firing at this distance or concentrate on this class of ship. While the Captain of the Flag Ship does the exact ship to attack and evasive manoeuvres command.
It does seem silly when we have not just an Admiral but the highest Rank possible in Starfleet flying around in a small ship and launching gravity wells and torpedoes everywhere and being bossed around by junior Captains who seem to struggle taking down a simple Bird of Prey or Warbird who then let us come in and obliterate everything and then boss us round some more, or having a Romulan Commander or Lieutenant Commander acting as if they can give me orders when they are part of a different service and a much lower rank. Thats why I stick to the Admiral in name, Captain in role Idea when coming up with my characters storyline.
The whole communicating system is a bit sill though. It seems like no order are passed through comms officer which means everytime Ship talk to each other its Captain to Captain which is not great for mid battle tactics change or getting orders out quickly.
